Picked up a Cortland FR-2000 7 1/2 ft. 5/6 today in great shape other than it seems the clear finish on the rod is flaking off like a wax coating. Is there a recommended product for removing it all without damaging the wraps or labeling?

Would it be possible to post photos of the finish damage? See this thread for image posting information.

The least damaging option is a Citrus Strip type paint remover. However, any paint remover will also remove wrap finishes and labels. Cover those with a couple layers of blue masking tape to keep the stripper off the things you wish to keep. Be patient, it may take a couple rounds of applying the Citrus Strip before everything is removed.

I would try your fingernail and just try to get it so I doesn't look white. Maybe a little denatured alcohol and a green scotchbrite pad. Then cover it with a coat of polycrylic.

That or just fish it.

Once all the stripping is done, I usually apply a thin coat of varnish with my fingers.

Or, simply fish the rod a few times to make sure you want to put in the effort to refinish it. While the flaking finish isn't pretty, that won't keep the rod from fishing well.
